Liquid computers

Here are some liquid computing images and it is considered as C++ programming. It does present another interesting facet of emerging technology.

The command prompt of consciousness


An interesting thing occurred to me. Suppose that the human is an engineered species and they simply don't know they can drop to a command prompt and modify the structure of their being. It wouldn't be reasonable to make it easy to do so for obvious reasons. It isn't all that strange a thing. People are considering sending humanoid robots to space and it is a natural progression to send a compressed image. A single strand of DNA can code for an organism and so the weight requirements of a space vehicle is reduced. If knowledge can be compressed to a matrix which is impressed on the neural structure, then the process is complete and if material are available and a suitable environment is present, the fully formed biological entity can be produced from a very small starting base.

So if the system failed and the imprint of knowledge got damaged, it would deliver a blank slate. The robot, cyborg, being or whatever you wanted to call it, would have no idea that it had an off switch or a USB port.

Organs are being grown on templates and it seems reasonable to me that a three dimensional matrix could be produced that served as a growth template for neural connections and that nerve stem cells integrated in that environment would follow a guide path which would then make the appropriate connection for a specific consciousness. I don't even consider this a great technological leap. The foundations of the techniques are already in place and it would be a simple matter to test this with mice or flies or some other species. It would allow the organism to be born with a complete set of programmed knowledge. So it seems that another threshold is crossed and if you want to know the quick key to drop to the shell of being, RTFM.

The future is certainly going to more and more odd in comparison, very much like the differential gravity of orbiting a neutron star. The δ Experience of changing rate of change makes it always more unusual than the last leap. If a person can be born with 50 years of school and experience and language as a given, it would sure save a lot of wasted redundant time. So what then is the Δ?

ADDED: There are several concurrent systems that exist in the organism and one of them is immunity to various biological agents. This is programmed after the entity is formed with killed agents in the form of vaccines. In Vivo it is programmed by the host system. Some immunity is passed at the origin and some is programmed at a later date. It could be considered that immunity is a language all its own. The training of the immune system functions very much like a programmable system and in fact it is a virtual CPU. It is possible to create monoclonal antibodies with an organism. I have done this in the lab. Cell sorters are another interesting device.

ADDED MORE: It would seem that a single compressed organism transport as a space vehicle would be far beyond our technology, but in fact it is just a blink away. The idea of quorum sensing allows an organism to exhibit various different personalities based upon the environment and its progression in that environment. It is another type of programming and the system can have a very large base of library functions carried with the simpler organism. A simple organism will degrade over time if the DNA is not selected in the growth phase. The concept of genetic distance and conserved sequences is related to this idea. It seems that this is just another way of programming and though the language is fraught with syntactic nonsense and complication, it is programmable and will be programmed as surely as vaccines exist. The question of consciousness and existentialism will simply be ignored as there is no real consequence of not defining it. It was a concept that was devised and communicated, but it is inadvertently linked with an emotional cue and so it isn't really a concept, but a reaction+concept complex. I can combine concept and emotion and , in some ways , that is what art and music entails. An interesting thing in that vein ( or maybe artery? ) is that the occurrence of order in the notes of music that evoke emotion can be modeled with Markov Chains.

ADDED EVEN MORE: Consider now that I have the programming skill to do such a thing. Organisms can live as spores for 100's of millions of years. So I will play at Andromeda strain. A space craft final velocity as it is currently managed depends on the ratio of payload to propellant for its final velocity. So if my payload is an engineered quorum sensing biological sequence designed to initiate the process on contact with a suitable environment then I can project a vast array of potential scenarios and let the best fall out. It seems to me that this is most certainly already true and that within the universe, this process is in progress. The future is only as real as it is observed and understood. Even within the biosphere of the Earth there are organisms that defy imagination and they are discovered with great regularity. So I would say that Andromeda is with us and so are all the galaxies and a person need only open their eyes to the certain projection of being that will almost certainly ensue. A completely programmable robot on Mars is far better than some billion dollar delay that wastes the lives of everyone. Even if a good Linux system were used for a craft, that would be better. Intelligent updates that happen while the machine runs. Duplicates that can be communicated with on Earth that serve as test cases for an upgrade. So the stars are but a blink away, thus, let us blink and be represented.

Impossible Markov Models

The are parts of a global Markov Model system that are either weakly represented or impossible for many different reasons. The landscape of that region has even more information than the known and selected region.

The karyotype to phenotype expression of C. elegans is widely studied and my task today is to determine if it is possible to integrate several methods to create a coherent system which models the embryo genesis, RNA and protein pathways, animated vertex and texture from muscle connections, neural simulation, and pathways for Dauer larva.

Nature is one of the most obtuse programmers that ever existed and if any one should win an obfuscated coding challenge it would be nature itself and perhaps that is always true in the fact that nature makes the program that makes the obfuscated code and thus is the true puppet master of all achievements.

The simplest space

The file is a k3d surface file and the image is with conditional boundaries spaces and with surface normals. The file extension is k3ds. I have been working at resolving the sqrt(-1) as it is extended into all mathematics. There is a different perspective to all this that is less contradictory, and allows an easy progression to higher space, but it is like learning math from the ground up in a new way. It doesn't bother me as I switch from language to language all the time in programming and on the net. Sadly, this is the simplest common denominator that I can create and even this is not the whole picture. I have started doing Python in blender to allow things that are only available in other packages like numpy and even gimp or inkscape. The image is of some related surfaces that also have connectivity between them and so this is another dimension and this is just the relationship of three dimensions. I can select surfaces in the 3D space and use them in blender to analyze and comprehend the complex functional space of a signal, gravity, or system.

When the matrices are included in this it becomes even more complex and this is the foundational relationship of numerical space or measured space and sets.

It is very complex and the rule sets are complex. I see no way to resolve it to anything less simple, in fact it must be 4 infinities more complex than this just to deal with common perception.

There is quite a bit of overlap in the packages, but it seems that Python is the common denominator which can integrate them all. Perl and CPAN is another, but Perl is a little trickier and somewhat obtuse. Python seems to be structured well enough to be understandable, though it lacks speed. This is where the libraries help.

I suppose I will use the blender template with python to integrate all of the math and graphics. It has 3space and time incorporated in the design and so is closer to the manipulation of S3 in S3 and T2 in T2, but that is as close as 3 infinities, but there seems no better way to deal with it or allow visualization.

G and c fall out as it is applied to charge space and so it gives a coherent expansion of the possibilities for matter from the lowest elements to the combinations of them.

An interesting correlation is the nature of information itself and that relationship to the DNA pair AT and also GC. I could say that a specific temperature that GC is boundary and AT is open and thus the combinations of ATn are the information in the same way that 0s and 1s are the foundation of binary logic.

The TED talk by Michael Shermer is very entertaining and it is an interesting equation that deals with Type 1 and Type 2 errors when Type 2 is fatal. It is worth viewing. It does get to the heart of superstition. I would add that superstition and craziness can be a survival parameter in the same way that randomness can be applied to war games to get advantage. Just because some people are illogical and insane does not mean they are absolutely destined for a Darwin award, and in fact the crazy guy and his wife who hide in a cave could be the founder of a new race if there is a global calamity that makes them selected. It seems that there is an underlying survival mechanism that is explored in the "Mote in God's Eye" and that is the "Crazy Eddie" hypothesis. And the moties is the origin of the pseudonym motey that I often use.

Retroactive

I spoke about methods that influence the object which is implementing a method. Ohio was passing a law to ban human animal hybrids. Other than the fact that humans are animals, it is even more bizarre than that. The DoD has a project to put the genes from various animals including ground squirrels in humans and MIT has a project that has already happened AFAIK to put human brains in a rat. Gene doping is common now. I don't know what they are going to do though. If you ban the cross of a vulture , weasel, human, and jackal, then there will be no more politicians.

For the sake of argument, if I created a super intelligent elephant that had a human like brain and an opposable thumb double trunk and voice box, I assume I would be imprisoned and then what would they do with the elephunk?

Also I noticed this at Sandia labs about Z, but this is another Z altogether. All I can say is XXXXX XXXX , don't let the nanomachines get in there. It is a strange world and the six degrees of separation can come in many dimensions.

Finger prints and people

I discovered an interesting thing. Fingerprints have something to do with how a baby moves about in the womb. There is quite a bit more to it than that, but I don't have all the facts yet, so I will add them as I make the correlations. I understand the dimensional mechanics, but I need to make a model in opengl to see if there are some relationships that can be informative,

I am continuing to analyze this and it has relationship to genotype to phenotype expression.

Deep thought molecules

Last month researchers at Michigan announced some things about molecular computing, MIT recently, and I have done some work.

I have been doing some work on parallel computing and found a programming method that will work for massively parallel architectures. There are several things that will be pivot technology in the coming year. One is AI or molecular intelligence. Another is the physics of the universe complete. Another is gravity technology. It means the end of many terrestrial businesses and governments.

A strange world is coming and I can see parts of it, but as always, it is a chaotic attractor. A leap in compute power by a scale of 1016 would be extremely odd. When combined with the state equation of the universe it becomes even more bizarre, as I have seen some of the new things in the structure of matter.

Relative effects that exist at velocities near light speed are poorly characterised and the extensions to that understanding will lead to some very strange science. I was studying "Cooper Pairs" and that is interesting, but it goes beyond that. I am making the computational framework that allows me to translate and transform the equations, so that it can be properly modelled and demonstrated in its many effects.

I am wondering what is going on down under the clouds of Jupiter. It seems to me that though the composition is quite odd on the surface, that matter in stasis will settle to its density, temperature, and pressure curves. I look forward to a time, soon, when the control of gravity will allow us to look beneath that veil of Hydrogen and Helium.

monodevelop for C#

This is based on C# code from Robert Alsing's blog. HERE. and it is "genmath.rar" that unpacks to the directory structure GenMath and contents. It contains about 30 source files and so it is time to see how long it takes to realize what C# is and how it is applied and what this specific application "solution" does.

If you want to use c# vcproj files that is needed. After invoking monodevelop I used the menu and just opened a "solution" which is named extension ".vcproj" and so a solution is another name for a project. I selected create makefiles and used simple. I then built the "solution"

and ran it to see what happened.

That is good, as it compiles and runs and thus all I have to do is figure out what the hell it is doing and what language is it doing it in.

I am sure what the "Xor" function does :). The language is not that different from a random intercept of java, C++, scheme, Lisp and C with a twist of lemon. I understand the language and how the program is structured and now all I need to know is what does it do? I need to grasp the nature of the algorithm and see if it is new to me, can be applied elsewhere, etc. That will wait till tomorrow as that is how my mind works. I put the data in and some time later it either pops out of the toaster or it gets stuck and it starts a fire.

A day later and my mind did not catch on fire. I have browsed the code and researched the history of C# and so it is C++++ with a potential hidden dependency on Ms for its free use. I think I will take the algorithm and convert it to C just so it is easier for me to test. This is very much like a universal constructor in its action and the factors which determine viability and fitness. The ability to measure fitness is the key it seems to me. The code is easy enough to understand and porting it to a single C file for testing should be easy. No code will be presented since this originates from somebody else's stuff. The thing that is interesting in this program is that it is a mix of object and method which is very much like life , where each element is method, object, and device.

My favorite languages are (1.)machine code, (2.)C, and (3.)Python at the moment. I will write my own implementation and then try it against some of the problems to see what happens.

This is very much like my meta code generator, as it uses various tools to measure fitness of the code. This is fitness to a mathematical construct and the primitives are combined to elaborate all potential out comes. I have extended my genetic algorithm to encompass some things which I believe are relevant to the methods of life. It seems to me that I can generate a living form using a chaotic attractor framework and this may be the real core mechanism of life as it has a high degree of similarity.

Consider a system where I modulate numerous aspects of an organism at different frequencies and use a selector in time to determine the final product. It is my opinion that the difference between a monkey and a man is that they exist in a different chaotic attractor space. I will make a sequence of images in the next post to demonstrate what I mean and show why I believe that the shape of the foot ( or any other feature ) may have something to do with whether it is Archimedes or an idiot. It also explains something that I notice in cultural evolution and it could be characterized, if the foundation principle is proved. Can I identify the chaotic attractor of the next species beyond human from this? The key to that is understanding the genotype to phenotype of the brain or perhaps something unknown and I am not ready for that.

It is another day and I have gone through the code and looked at the mechanism of its operation and tomorrow I will extend it to observe what happens if I use a universal constructor of infinite form as the elemental constructor as opposed to using the stick math, which is a close approximation of infinity when you get to 10 or 11 :) I have the idea and it is very similar to something I wrote in 1984 or so, but it is a bit different and hopefully I will gain some understanding by applying it.

Alignment Implementation (AI)



I was working through an example at Stanford on the use of Python to implement genetic sequence alignment using "memoization" to speed up a recursive function and I remembered what I had invented. I won't spoil anybody's homework and publish my final code, as it defeats the purpose of learning. I could have taken the example, done the task with memoization and been done, but there in the corner is this idea from implementing the `einstein` puzzle that there is a way to do this better, faster and with more meaningful results that have a degree of certainty. This is where the synergy of continual analysis really shines as I extended a technique I had used before and the general case is what is important as it applies to many things including image compression, recognition and cognitive process.


I took bioinformatics a couple years ago and I was wildly disappointed for several reasons. One was the fact that the professor failed to show and left the course to a TA who had trouble speaking, writing code, understanding the concepts and it was obvious from their research interests and funding that they used the information gained to implement sequences for proprietary patenting of gene sequences. In the process of that course I realized how to do alignments better than the method which was taught as I am a programmer and inventor. I never shared that information as I know what would happen, it would be patented and used to further the hiding of methods so that everyone suffers so a few can be rich.

I just can't get over this as I see no solution to the problem. Some people will grab an idea that flows naturally from the new information that exists and then poison the well that everybody drinks from. It is a behavior that is so foreign to me. They seek to be large by shrinking others. It reminds me of the "Time Lord Master's" molecular compressor and how he would leave these little shrunken people in his wake in the old Tom Baker Dr Who episodes.

Information handling in high dimensions

I am studying how to apply new techniques in information handling. I think that te methods that exist are weak and start with certainty and hope to extend certainty into new areas and I have found that I have better luck by starting with uncertainty and focusing inward. This video at Google Talks is about low dimension manifolds and though it might be considered complex, I also see it as too simplistic to resolve the problems. I have found that by mixing technology and concepts it can be easier to come to a result that is simply a weighted answer, not complete or decisive, but just adequate. I use Fourier analysis in images with generative techniques. For recognition of dimensional relationships it serves well. The base object is the vector distance relationships and whatever projected manifold has a degree of certainty associated with it based on the use cases that it encounters. Put simply, in context it is possible to resolve images and relationships, but without a limiting context, the information is ambiguous. It does relate to the puzzle and decision trees and high space dimensions. I continue to collect the data portals that can be analyzed and here is one interesting place to get add-ons for `celestia` to observe the entire universe or even imaginary worlds of science fiction.

The process of integration of all this technology from WebGL, `java`, OpenGL, models, `makehuman`, `blender`, Python, Javascript, game theory, trees, DNA HOX, genotyping, protein pathway analysis, physics of the atom and many more, to antfarmgl is proceeding, but the coherence is the key. Once the coherent framework becomes evident it is simply a matter of getting all the pieces in the right place to be usable.

I am sticking with C as the base code and interfacing to shell, java, and other necessary modules. I need to understand the interface as well as the material that moves through it. That Java code tutorial was really scary as the innards of JLS need to be used with a knowledge of what the underlying method actually implements. With C, I already do that. When I create a new module for myself I go down to the ASM language level and model it for myself. I know what the hardware does and there are no surprises on integer add, or floating point operation. I suppose the state of the FPU across several concurrent tasks can be a bit spooky, but I have dealt with that also.

It is always something new

Below is a snap of a '.blend' from blenderwho and this is very good. I wonder if I could retrofit this against `MakeHuman` software and then project that back to a |genotype to phenotype| constructive functional array? This way I could take the phenotype expression and retrofit it to a sequence of DNA ( at least generally). I did mine and it has only 42 base pairs and I don't know what that means. I did the retro-transcript analysis of the images here and one has long strings of repeating base pair triplets CATCATCATCATCAT. Very odd.

It really is so odd what is possible and with WebGL coming it will be possible to do some things that others have not considered yet. I have been thinking about the consequence of WebGL and I can imagine some applications that defy description because they have no parallel in experience. I am going to get my WebGL working early so I can test some of this on my LAN through the nfs and my local server. I have javaGL working very well and so it isn't a long walk to javaBlend and WebBlend.

A lively puzzle

So now I am deep in The Heart of Darkness and I am modifying everything in concert as a grand symphony to make the puzzle pieces be Amino Acids and to use the equation of state of the universe to determine if the puzzle pieces fit and in what 3 dimensional structure. The game constructs a puzzle of (n) amino acids at random at first, but later uses the data base of known amino sequences and generates a 3 dimensional result and then generates "hints" about structure which would allow a person to solve the protein. It solves the protein structure itself and from this generates the hints with some sense, I hope.

I am keeping an eye out to make it extensible in dimensions and viewable in many different ways. I am also considering that I will implement it as WebGL with javascript and so all the essential interfaces will have two or more personalities to deal with assembly for WebGl or stand alone application. I will also include the option of using non-standard amino acids that arise on occasion. I hope to discover one of the issues that bothers me and that is branched chain proteins and also a specific sequence that I think exists and is not really life, but is somewhere above prion and well below Mitochondrion. It is a hypothetical structure that I devised as a result of analyzing some atomic interaction of various atomic soups. This means I need to incorporate other atoms beside CNSHO and other molecules in the interaction with the proteins and of course Phosphorous, H2O , Fe, Ca, Na, and probably a few others too as time goes by.

I estimate it will require several months to get all this in a usable WebGL + javascript -and- local OpenGl + Xwindows form. By that time it will be spring and I also hope that WebGL will be usable by then as a standard in Firefox.

The entire assembly should provide the framework for a virtual world which is various types of cells or non-cells and allow travel inside the cell to view it as it operates in whatever time frame or scale is desired. Pretty much a virtual world, but with cell walls instead of concrete walls. I hope that it will explain some question that I have about PolyA tails, ubiquitin, walking molecules, other walking molecules, and ATP. Along with about a million other questions.

I hope the whole thing can be documented and written as meta-code generated from a single descriptor. It makes sense to me. Why send an image file when I can say "Use convert" or "Use ImageMagick" and "make image 512x512 color depth 8 with 6 dots on it evenly spaced in two columns as a png type image". Or I could just do that myself and send you 512x512x4 (4 million ) bytes in place of 40. It doesn't seem very efficient to me.

There is no need to have the kind of bandwidth that is generated by flash animations. Either give me the useless information or keep it to yourself, I don't care. They are sending millions of bytes of information in an attempt to influence my mind, that seems like trying to teleput into my head. If I wanted to teleput something into your head, and just did it without considering whether you wanted that in you head or not, wouldn't that be rude? The mind is something that can take that which is meta-physical and make it physical in the universe. That is a wonderful thing and I don't like people shoving random crap in my mind to make a buck.

This is an interesting program. I see that the work was never finished and I can combine it with "make-human" to make ants that create themselves. This came up as a randomly generated solution and it is an interesting concept, but not well fleshed out. I think this will be a nice inclusion in antfarmgl.

I modified the program to switch the X and Y axis so the center of reflection is on the vertical axis and it makes it easier to imagine the similarity to an organism.Bilateral symmetry. I wonder , would it be better if the word was symmetryrtemmys ?

Coincidence of ideas

Genetics

I was thinking about tiny RNA fragments that float around in a cell , which are part of a secondary transcription mechanism. I read this article at Daily Galaxy and it triggered the memory. It is difficult to describe the process in words and soon I hope to have a method to communicate blender files with a 3D video of it. The main concept is that failures and repairs can go hand in hand in DNA. What I mean is that I can have a mutation which is dangerous and a second mutation that protects against the first.

The best way to describe it is: A common type of genetic failure results from a SNP and when that mutation occurs there is a conserved sequence that floats about in the cell soup which attaches to that and disallows the creation of a failed protein. In this way, elements of the DNA that seem random and are difficult to determine if they are conserved, are essential parts of the overall process. It was my opinion that small interfering RNAs (siRNA) were conserved for long period as a solution to viruses and other possible miscues and were present to combine with any "poisonous" RNA.

Ant atomic manufacturing

Clearly there is a method that can be employed to models the process and hopefully antfarmgl incorporates that.

I have started modifying the antfarmgl web site and am preparing my tools to allow automated release of new information to the sourceforge site. The first step will be to complete the ant simulation adventure game and put it in svn, git, tar.gz, .deb, and deal with all the technicalities of scripting the entire process in C Python or shell. I hope to do the entire process well enough that it will be accepted by debian, canonical (Ubuntu), RedHat, and OsX (Apple). No attempt will be made for Windows™ compatibility, however it is all OpenGL and C so it is possible to be ported, however I see no point. Much of the utility comes from other open source tools and trying to use them on top of W$ is just counterproductive. Girl has unborn twin inside her.

This is so odd , reminds me of South Park and the nurse. A girl had her twin sister inside her and it was discovered when she got sick. The story is from AP services and referenced here and a quote from the short article here.

ATHENS, Greece (AP) -- A 9-year-old girl who went to hospital in central Greece suffering from stomach pains was found to be carrying her embryonic twin, doctors said Thursday.

In essence this young girl had her own clone growing inside her. And it happened naturally.

And in this general vein of weird science there is a robot birth simulator. Essentially a robot that simulates birth.I am not sure what will happen when I see a headline that a robot gives birth to first human.

Nature is just odd, there are some insects that clone themselves for months at a time until their numbers are huge.

Locust mind Original article appearance on slashdot This example of DNA data for behavioral correlation is sketchy but it is interesting in the vein of finding a gene for every type of thing that a person is or does. My original comments : Nice blip but I think we should wait till all the votes are in before we start aborting children with the "Hitler gene" or having Neo Nazis cloning children with that gene.

Intelligent Design

IMHO I think that even a billion dollars does not buy you be smart. I am going to make one post on this and then leave it alone. As far as things that members of church groups have supported in the past, this is definitely the least thought out concepts to be adopted by people of faith. It is instantly and obviously incorrect. It is so absurd that I don't feel it deserves a formal disproof. The fact that it is argued at all seems to reflect more on the reasoning skills of the population as a whole than any merit. We might as well have a formal national debate on Santa Claus or the Wizard of Oz. Somebody has a wire crossed in their cerebellum and if they want to drag a few million people on a tour of Hale-Bopp, then they were probably going to go there on vacation anyway.The actual specifics of hysteria or mind hacking is not the issue. If you take the Snickers bar away from the candy addict, they will just pick up a Mars bar. It is very frustrating to sit on top of someone who has a tendency to follow these odd edicts and waste my time dealing with each in turn. There are two things going on. One is the person/group that develops a concept and the second which is susceptible. It is a classic dealer/user relationship and the root cause is the emotional state that is induced in -both-. If you take away ID, you will get Quantum Consciousness as quick as the baby can reach out of the carriage and grab at the candy rack. This is an odd thought, I can say poo or poop or crap or feces or excrement or waste or bowel movement or shit. They all refer to virtually the same thing in context (supposedly) and yet the words each carry some additional emotional baggage that is probably not documented in Webster's. I think that there is something interesting there in terms of social principles of communication. Also AI, that is very interesting. I sometimes use IRC (Inter-Relay Chat) and there is a social convention there that capitals are added as emphasis to words. I have seen people get horribly upset because another person keeps CAP-ing words. It goes something like this "stfu" , "what?" , "you heard me, STFU", "If you continue to scream this profanity I will k-line you". It has degraded to the point of animal dominance at this point as someone has gone All-In by using the k word and the other has to fold or call. In my mind I hear the distinct crackle of Tesla coils being ignited and the virtual shuffling of scripts,the click of permission levels changing,the initial bleep of a console window being opened, and the gaping of mouths so familiar to people who have watched a hippopotamus fight. There is a certain animal excitement that comes with these things and I think that people in general get some vouyerist kick from the conflict itself :)

Nanotechnology and phenotype

It is rather strange how technology continues to meet science fiction and exceed it. It is possible to take a single cell from a person's body and generate a complete organ for transplant from that cell in about two weeks. It is also possible with nanotechnology to have whatever physical appearance that one wants. I was watching Ultraviolet the other day and I thought that it was a neat special effect that people in the movie could change their hair color, length and texture by thought and in fact this is quite possible with some existing technology and personally I think that might be a real funny thing to try out. I once bought some contacts, (even though they had no correction) to change my eye color from blue to brown and green just to see if people would notice. Strangely, people would treat me differently based on which contacts I wore on a given day. I guess what I mean is that people tend to be very superficial about how they judge others. I actually thought is was quite funny as I could switch my appearance to be liked by different groups and they never caught on to the fact that their opinions of me changed from day to day.
