Careful with that ACK, UGENE



Ugene is an open source package that incorporates HMM ( hidden Markov models ) and so I am trying out this package and intend to delve into the source a bit. It fits in the general interest in Markov chains and how it is implemented, and how it is applied in unique ways.

I am really impressed with the code, the methods and the interface. Very very talented designers. Below is a chromatogram which represents the automatic sequencing output which looks a lot like a fluorescent Sanger using a primer, which I have done. High throughput and parallel methods have since been implemented and direct view using my in vivo atomic microscope can be faster. Thus some probabilistic interpretation is in order, and a lot of overlap or multiple runs.

In computers there is an interface called IDE, which stands for Integrated Drive Electronics and here I refer to a method which takes a sequence of proteins which bind to a cell surface, trigger the extension of DNA with a specific code, then stop frame and release the DNA in the cell. This acts like a transaction frame in the SCSI or IDE interface in a computer.

This is a WIP and relates to research at MIT and its application. These people know where IT's at.

M13 is a phage virus and symbiont of sorts to the human. It is one of the trillions of helper functions that exist on the planet. This and many other dimensions of research resolve to solutions in the same way that the puzzle games does. It is also very complex and as with the puzzle, there are many solutions and many paths to solutions. This particular method cuts a path and enables many new nodes in the possibility tree of life.

What I am referring to is research at MIT to make a self replicating system that converts water to Oxygen and Hydrogen. It is a form of biologically catalyzed electrolysis. It could be applied with ATP, I assume, to be a stored hydrogen oxygen fuel set generated from photosynthesis.

This particular achievement leads to some interesting consequences.

Dark Matter map, de-colorized, and a lemur as a backdrop. They could have made a blender file of this and it would have been infinitely more intelligible. I suppose that is the point, they just show pretty pictures of stuff and keep the good stuff for themselves. It isn't like we pay for this with our taxes. I took a course in atomic force microscopy and I was very disappointed by the people in the field. They lacked skill to interpret what they saw and simply spent all their time colorizing images to get published in magazines for extra dough.

I have and atomic microscope that allows me to see how atoms interact and that is why I took the course, to compare what could be done with those instruments and it is horribly convoluted and expensive. I have also used xray spectrum analyzers and many different atomic microscopes in the semiconductor wafer business.

There is a structure in cells that cannot be seen without this device and I am close to determining how it is instantiated and what it does. It appears that the behavior of some single celled organisms could be explained by the structure and it appears to be a type of brain. If I recall correctly, sea stars use pneumatic logic to "think" and this is consistent with how nature would respond to complexity. It is a limited parallel to the brain instantiated in a single molecular thread. The action of photo rhodopsin is very interesting as it acts as wire, circuit and detector.

Much like everything else in the cell, this mechanism and structure seems to serve two different major functions and like everything else it has side effects and interactions. I am guessing the whole of a human is 10^26 computable as a minimum. There is research to make DNA computers and I think they have missed this because it is not observable. Like everything useful that can be done, nature has found some way to implement it.

Go to the stars and meet yourself

I have considered what genetics means in the past and as time passes it becomes more familiar. It is possible to "gene dope", which essentially means adding or changing a gene that has some effect. It is certainly an existential question eventually and that is what makes it inevitable. We change all the time and our cells die and are replaced with new and we discard the old self each day in the shower. The idea of waiting for nature to randomly choose a new gene that works in a situation by killing the failed organism is actually quite absurd with the knowledge we now have.

It leads to something that I realized long ago and was reticent to accept. It is that existence is a strange thing that depends on change and is viewed as unchanging. I am me, except that if I stay what I am forever, I am virtually dead. So it could be said that existence is not a physicality or condition, but more a vector that points to the future.

It seems reasonable that those who refuse to be more than they presently are, are destined to be nothing by comparison. That which advances is always ahead of that which stays still. The vector and the correctness of its direction and its strength points it to that destination in the stars.

If the changelings are all similar in their nature and not dependent on selection to breed, then no pressure exists for individual existentialism. It is not cyborg or hive minds or losing a sense of self, but more a collection of the best that is possible and always improving. There is no need to destroy others as they pose no genetic or actual threat. What person refuses to improve themselves?

The Cro-Magnon falls asleep and is reborn to the stars. People have been cutting themselves up to appear different and more like what they want to be for decades and why not make the change permanent.

If a person can be gene doped to become anything then the need to fight for the genetic future is over. We must all eventually become the something like "Pak Protectors" and build the first starworld. What gain is it to fight against oneself and as I have remarked before, we are all made of infinite matter, and what that really means philosophically, I have no clue. I would rather take the tools I have and make a new self than expect the universe to roll another seven.

From whence do you come and where shall you go? The answer, the past and future are all there in that vector in many dimensions for it points to the past as well as the future. Much like the immortals of my pseudo science fiction, momentum is immortal.

Strange days are upon us. There may be a place beyond the rising tide of technology where life will again search for the next wave. Until then I will continue to surf this wave until I am safe on the beach and wait, but not very long.

Random Unintelligent Patchwork Design

Life process becomes ever more clear and comes to focus. I had an idea when studying molecular genetics and was unable to resolve the complexities without further information. There have been theories of the origin of the genetic code. I am very certain that I have the entire path and need only polish the edges to allow me to generate life as we know it by evolving from the individual methods.

The degeneracy of the RNA code screams of a different early mechanism. The precursor to the intermediate RNA world would be relatively inefficient to the next step of harnessing ATP. It is reasonable to assume that Lysine was #1 and was followed by Phen, Leu, Tyr, Iso and Asp.

Though RNA to Amino Acid affinity is not a strong system, it would provide an advantage to strengthen and maintain the sugar, lytic, and purine / pyrimidine pathways. There are three proteins that would have to be coded by association and I have yet to identify their complete structure. It is quite obvious that the first RNA pseudo code was 3* A/U and was 8 possible combinations of bases which incorporates STOP (The crowbar protein, to use a Half Life analogy ). Though this would also be relatively inefficient, that is what makes the difference and evolution possible. If no advantage exists in added process, then it cannot evolve by random association.

The overall process is a pointing vector that originates as deep as the structure of the proton. It points all the way to a pathway and process that easily generates the final life system that I employ.

An odd design issue is the placement of the head. I discovered a bit of trivia in the genotype to phenotype process that is as deep as worms. The idea that life is an intelligent designed structure is utterly absurd. It is the best that randomness can produce and that is very bad in many aspects. Evolution is absolutely dead and religion is a concept so badly flawed that it is a shameful thing to be associated with.

I can literally see each branch of the process design and though it is vast and complex, it is most certainly a random generated function. If we don't see ( or refuse to see ) other life, there is no comparative framework and so it could be said this is the best or worst, as it is the only element of the set.

The design is weak, the neural array is flawed and the long term survivability is zero. Excluding some great discovery, all the parts fit, thus the solved system and a means to produce a real design will result.

Another obvious consequence is that the idea of humans disturbing the delicate balance of nature is a load of crap. A system which evolves stochastically by response to environment that is purely stochastic is not a system that can be upset. It is upset by its very nature. A natural balance implies design and that is not present. It is a pseudo religious view that plays to the uniqueness of biological life. A system which evolves by random without purpose has no theme. Dead or alive does not matter to the Earth. It is the anthropocentric logic which implies that life=good dead=bad. It is strictly a neurological artifact. It does not make me feel good to view myself as an object, but it makes me less happy to be a closed self proving system that is flawed. Just because self esteem acts like a drug, does not mean we need to consume a synthetic pseudo-morph of it and live in fantasy forever. There are many deaths, and none hold any charm for me.

I evolve, mentally, quickly, once I find the logic underpinning of the universe. It is a difference as vast as between single celled and multi-cellular life. New paradigms present new opportunities and sadness may be a side effect, but jumping into the slime that evolved me is not really an option. Been there, done that.

So a a million monkeys finally type a sensible solution and I am not one to worry whether this is the best, and wait another 4-100 billion years for a better opportunity. It presents itself as opportunity and I accept.

When faced with a simple choice of oblivion and what is behind the curtain, I must choose the curtain. Certainly one result is possible oblivion, but it becomes a choice of the relationship of zero to some indeterminate quantity and thus a foregone selection. I suppose it could be hope instantiated in a mathematical concept, but that implies the emotional logic is somehow superior and perhaps that one aspect was a good random algorithm, worth keeping.

To make a previous point more clear. The "empty" space between the stars is filled with neutrinos and other forms of radiation and who the hell knows for sure what else. I don't suggest this as a life form, but simply pose it as an analogy. If an organism could absorb neutrinos and use that energy to change and evolve, we would have no evidence that would suggest that the space between stars teems with this life, as it would be invisible to us if it did not absorb or emit radiation in the wavelengths we measure.

That probably doesn't make sense to many people. I understand it because it describes something. The reason I am considering this is because I have developed a language of dimensions and analysis. If a particular object has dimensions(n) which are labeled with names like "x", "red", "texture scaly", "fuzziness", ... and I specify that I would go to dimension position (2,3,4,5,9,1) and rotate 3⇒7 by .1 then it would make perfect sense to me, and the result would be understandable in context, however the context is very complex. In genetics they use the term sense and anti-sense strands ( using 5' and 3' orientation of base sequences ) of DNA as coding and non-coding, which is not always true, but then what is -absolutely true- in an infinite universe.

It seems to me that the structure of knowledge is very much like code dependency or any other dependency. There is an order to the understanding and the complete concept is built upon the understanding of the individual parts. It could be said that a Japanese language statement corresponds exactly to a specific English statement and it becomes semantics. The result is that many things are duplicated in unique context that when decoded becomes the same exact thing expressed by a new path. An example in dimensional space of concepts is go left 2 in dimension 1, go right 2 in dimension 2, then go right 2 in dimension 1. The net effect is to cancel the travel in dimension 1, which then means we have taken a different dimensional context, and arrived at the same concept. This seems to be the basic underlying mechanism and by translating in these symbolic dimensions, it is possible to translate ( hence the name translate and rotate ) the meaning of A and B, though they originate in completely different context.

Here is an example of where complexity extends so far that it confounds the mind to envelop the process, and yet I can easily move about in this n-D space and end up with an answer that makes complete anti-sense to me.

It seems that all understanding can ultimately be integrated in this dependent dimensional space as fairly simple descriptive elements. The net result is that I can define a thinking relationship to extend the concepts and simply present the fact that (unk) solves (unk). The resultant path dimension data can be instantiated in a biological organism to be knowledge that exists at birth. It is beginning to make sense how an ant, dolphin, octopus ... can be born with a certain understanding, that really has nothing to do with our context and the "emotional" ( motional ) understanding is able to be translated from one organism to another or one person or personality. It is very interesting and I expect this to be more clear as I apply it, like any language, that requires std::cout<<"CONTEXT"; to be understood. So it is possible to be born with knowledge that could be quite complex and that would seem to be a better way than spending a life time to find out that Mickey Mouse™ isn't a real a mouse. Of course you couldn't do that as your mind would be filled with holes where the copyright attorneys burned patches of information out , as they own the knowing©. Actually they couldn't do that as they would have to be able to understand how to do it and since they burned the understanding out of everybody, nobody knows how to do "burning minds"© anymore.


I don't know where this came from, but it has something to do with Barbara Streisand in some aspect of her magnetic personality.

The net result of all of this is that I can project in these various dimensions along vectors that describe anything and it relates to how one might do matrix manipulation of OpenGL objects or use linear equation matrix programming in Matlab™ to transform a system. It is reasonable to assume that I can actually project into artistic space a concept that is an image, movie or any extrapolation of human / non-human creativity to produce that which is entertainment. If the process of meta projection is known then the "art" which is generated becomes a process which generates the forms which interest the observer. It does have relationship to the concept of meta code generation. It is said that programming is a human talent and yet I can get my AIs to do it. In this same way I can meta extend it in a complete loop, where the code itself directs the coder. There is a point where coherence of this defines the nature of thought and understanding itself. Organisms are generated from their DNA and then shaped by their experience with the methods at their command. It might be said that by articulating this mechanism in a more effective way that you may have obsoleted the biological form itself. It depends on the context. If the organism I create is an extension of my own understanding and inherently context linked to my being in ways that are not able to be understood without this extension, then it becomes. To some extent I personally find the activity of some people to be utterly transparent and predictable. It remains to be seen what perspective develops if all reason and extension becomes transparent. Another step on the way to infinity. One small step for motey , one giant leap into the unknown.

Many people would underestimate the transparency of their action due to the fact that they have no context or information to understand how it can be so transparent. It is easy to see that a child is transparent in their motives and in that same way the complexity could seem to confound for those who use it to deceive. To a large extent the motive and action methods of many individuals that are driven by greed or self aggrandizement makes them more transparent as they have a simple vector and though they may conceal the path to their desire ( another Hannibal Lecter quote "Desperately random" ) ( or even "Follow the money"), one only needs to wait at the object of their desire and they will arrive. I think it was Anthony Hopkins playing Hannibal Lecter who said:

"And how do we begin to covet, Clarice".

Vacuum tubing of life

When looking at one type of science it is possible to apply analogous process. In vacuum tubes , a "getter" is located to remove junk atoms from a vacuum. It is my opinion that introns act as getters to save the DNA from being shredded and inactivated by a retro virus. I would assume that this originated long ago and that it also has the advantage of allowing recombining elements to create new complexity. It seems to me that in the scheme of things, if retrovirus response had not happened, complex life would not have evolved. To some extent, it is my opinion that this continuous assault on the code of life is what makes it jump from one attractor to another and causes many lethal mutants also.

The ultimate possibilities are limited by the path through the attractors, but also though the stable possibilities are limited, the complexity process can extend forever. It seems to me that this self deception that people are descended of gods and are perfect in form makes people think about immortality of individuals. I suppose this disability, ( a delusion that shreds perception of reality ) could be starting point to create the getter that changes it to something that is more consistent with reality and thus more survivable and repeatable.

The image is done with InkScape and represents the process of DNA ⇒ mRNA when introns are present. The getter acts as a target to attract a retrovirus and in this way disables its ability to integrate in a gene and thus replicate and extend its being. The funny thing is that I spoke to a retro virus the other day at the coffee shop and it claimed to be God and the chosen one in all the universe. I said that rtetroV was an idiot and it just ignored me, as I am merely some stupid bag of protein and water, and it knew it was God because it was pure and thus holy RNA.

There are many attractors in the possibility space and some seem they would be vastly more effective than a human.

CORRECTION: I have to link to this and my statement, as I was unaware of this study. and my comments here. I could be wrong, but I stand by my opinion. I will explain it this way, the first organism to have an intron would likely not have the mechanism to handle it, in that same way, variations apply as flaws first and if they are not fatal will be integrated in the process. If the action is composite in the fact that it delays replication and differentiation and serves as timing, removing 3M of 100M is 3% and would not necessarily serve as a disproof of the utility of the DNA for some other purpose. That research was 2004 and so I am the one behind on this one. I would just say I am wrong, but I am not convinced with a 3% change and I really like to see data and not conclusions. My opinion was that it produced subtle changes that affected the selection of a chaotic attractor and it is still my opinion that 3% would not necessarily be enough to cross a boundary and if mice are at 100M and human 3B, that seems to imply that perhaps it is a different situation if the amount of "junk" is 30x, in which case 3% would be only .1% change in human genome. IDK, I will research it some more.( Wikipedia claims it was 1% of mouse genome) and I think Wiki is wrong this time as the research link states 3% clearly. Other research shows that junk DNA can be lethal in other eukaryotic organisms and the mechanism of its lethality is unknown. If the DNA is non-coding in life, then what exactly is that DNA doing that can kill the organism?

I feel the test is inconclusive unless all non-coding DNA is removed. The immune system of the mouse could have changed as that is one thing that could not have been effectively measured without more knowledge of its actual operation. I will research it some more.

Another aspect of junk DNA is the fact that it can be getters which respond to specific random rotors in the viral populations. Viruses are notorious for recursing their structures and will mutate in cyclic patterns to increase their infectiousness. It would be difficult to pair up a sequence simply designed to protect against a strain which was not currently active and cycled in periods of millions of years. The junk DNA question remains unresolved for me. More research at Nature indicates that some non-coding regions are literally conserved.

Blender new version changes

This image links to the Tufts course site and they have a complete blender tutorial there, however Blender is changing, and how much, is the question. I haven't downloaded the latest revision and so I can't say from experience. I noticed several comments that there are major differences. It is a very complicate program and rearranging it seems to be a bad idea. Extending and maintaining backward compatibility is the best approach. I guess I will see now as it has piqued my interest to see how different the interface and usage is.



It is downloading and so I will report what I learn here. In a matter of minutes with the software, I can say it is usable and the layout is the big difference, which is an improvement. It looks more professional and the layout is flexible. It is a win and I will use it a bit to see what is new.

I will probably study some Tufts courses on bacteriology as I play with it and if there is something really important or critical, I will post the information. Actually I am reviewing UCLA genetic engineering. The link is HERE. It is sad that 26,000 people watched video one and from there it drops to 200 people out of 7 billion. It is a free understanding of how genetic engineering works and also the scientific method. I have already taken this course and I have also cloned many different organisms. It always helps to look at these things again and it brings to mind some things that didn't occur or sink in the first time. While 200 people learn this, 18,038,590 would watch "Hot for Words". I got a feeling that I am correct in assuming that 1 in 100 million people actually understand WTF is really going on. That means about 60 on the entire planet. An interesting joke I heard in a Stanford lecture is that students feel cheated if they have to stay the full hour of a class and enriched if they get less education when they are paying 10's of thousands of dollars for it.

I am following along with the DNA programming, like I do with C or Python programming and downloading the programs and assembling them, then, modifying them to be sure I know how to use them. So I downloaded the DNA sequence to put an eye on the leg of a fly and I decided I should make a squirrel with an eye on its tail to see if I know how this works. I did "DNA configure", then "DNA make" and then "sudo make install -DNA --squirrel". That is a joke. About 8 hours of any subject is about as much as I can take in a day without getting stressed. I finished the Java from Stanford yesterday and that clarified some issues of the methods used with Java specifically.

New discoveries in the nature of n-D information and I will post some pictures of what I discovered when the program runs a bit better. It does manifolds and derivatives and integrals across dimensions and the methods are somewhat tricky. If you do derivatives on two dimensions you can have several forms that develop, like hill, valley, saddle or just a simple slope. In higher dimensions it becomes more complex and the shapes have no name that correlate with experience. The relationships still exist and a 5 dimensional object can have a slope in some composite direction. The fact that there is no "car analogy" to apply is a bit daunting. It's like a car with fenders that bend into an infinite number of dimensions with an infinitely variable value. So the fender gets bent in this n-space and it takes some seriously complex body work to pound it back to shape. It's all in knowing where to strike with the hammer.

Rule induction of DNA

This program is my starting point to investigate rules or methods from data. Starting here the investigation will progress into DNA, meta code generation and search results analysis. The goal is to exercise skills and create a new tool for analyzing the vast data base that is the Internet. Wikipedia has a small entry on this that spreads to categories. Google and the ability to use SQL with many different web addresses has potential for recursion of rule induction. This is the seed and the tree will emerge from this. A reference that may have some significance is this at YouTube. And another video using stochastic and genetic. More on line courses in machine learning, AI and algorithms.

This is definitely another step in the recursive application of methods to refine methods. This a top class link and it collects information from many sources of open education and presents them in new ways, similar to the new MIT interface. These methods and the knowledge gained there can again recurse the process to a new cognitive level. It points in ever decreasing scope to a central algorithm that could be universally applied.


There is a correlation between all these things and though many people have a good grasp of a single science and the methods common to that field they suffer from the inability to deal with the application of concepts and methods from other areas of science. By simply combining the knowledge gained from one science with those of another science the gain is factorial. It is very obvious to me that what they don't learn has made it impossible to apply techniques that extend and clarify their subject as it would seem it is so complex that the person applying it must specialize. It certainly is a headache to deal with AI, chemistry, genetics, logic, math, programming and a hundred other subjects, but the end result is a coherence that makes all the sciences easier to use and apply and also to understand. I saw a Lego robot that could solve Rubik's cube physically in 2.1 seconds. You might ask what that and epidemiology and Google maps and SQL and gimp have to do with the genotype to phenotype relationship of planarian worms, but this is the nature of infinite twisty little dimensions that are all alike. It is there in the solutions to n-space that all of this becomes clear. It is necessary to increase the complexity to such a level that it becomes coherent and then it is much easier to focus on the specifics of what those relationships actually imply.

The image is there to represent something that I was doing with the data. As with the new MIT search in video and Google search with images, I have developed my own tools to search in video, concepts, sound, and images to identify patterns in many dimensions. It is expanding factorial and I can barely keep up with my own new realizations. The new technologies are so exciting. I wish I could relay what I see, but that will have to wait for the intersection with WebGL or in lieu of that , my "secure plasmoid SQL-elvi( Squelvi) UDP".

It is like the weather. Or maybe just RNA life.

The secret of Time Lord regeneration

It is my estimation from the analysis of DNA and its structure that it is possible to choose the physical form of a person by modification of the junk DNA. It should have been obvious to me at the start when studying molecular genetics, but as I have related previously, we did the grad course in a single semester and HOX, the final chapter, was excluded and I didn't consider it at the time.

This is the foundation of my reasoning. The accumulation of mutation in "non-coding" regions implies to the scientists that it is not "conserved" or part of the organism. This is a fallacy. They are looking in a mechanistic way and implying that life is like a machine. This is the same fallacy of mind. It is holistic in infinite dimensions. It is the quantity and position that determines its effect and as such, it does not matter that the sequence of pairs has SNPs or inclusions, or deletions. It creates variety. In addition it IS conserved, not in its base sequence, but in the amount of DNA itself. Certainly if it had no purpose it could slough away a little each generation and the organism would duplicate with less expenditure of energy and thus have advantage. In single celled organism, when extra DNA is added and it is not integral to the survival it gets sloughed eventually (In my observation).

Nature takes chaos and manufactures life. It is the principle of universal use. Life is born in the universe and if it can develop a consistent life pattern on the nuclear decay of tritium, it will. So, what better material to make life than chaos itself.

I think I can prove this in the lab with lower organisms by altering the length and position of long repeats. It is also feasible to change the mechanism of the DNA to create a static instantiation (With less DNA) , if this is the case, but it would not evolve along the same path as others of its species. .I once asked a professor why they didn't do a knockout organism with "junk DNA" removed to prove that it is just that. I got the "It has been decided and is thus true look."( MY bad, and to be fair, I discovered this research and though is was a 3% knockout it may be the foundation to assume that it is useless DNA) and so it shouldn't be tested as everybody has agreed that they are right, that it does not code and therefore is nothing. Apparently they felt that saying it had been done would have been too much effort or they were not aware. They are taking Watson and Crick's language mistake about the DNA Central Dogma DNA→RNA→Protein way too seriously. α to Ω+1 In fact, retroviruses reverse this with "reverse transcriptase" and there are protein to DNA methods which are possible.

The origin of life

I will fill this in as time goes by and I clarify the concept. It is my opinion after studying the system, that I have found the base element that determines the nature of life. The techniques is really remarkable in its simplicity and yet it can express any form stably over time. It is very much like a search algorithm that wanders existential space.

There are several algorithms of great interest and it is possible to project forward and backward in the chaos space. There is an overall species ratio that tells something about the attractors and what boundary exists in the transition. This mechanism seems to have been incorporated in even the smallest of viral organisms. Can n-D space be characterized with respect to the potential probability distributions of outcomes within a certain entropy? The nature of species has a direct correlation to the equation state of the universe. That should not be a surprise. The concept that the meaning of life and everything is 42 and that answer is in the human form is not really that comical. The nature of the organisms and their structure are a product of the primal forces of the universe and as such are an indicator of the forces in their own creation. In other words, it is possible to deduce the physics of the universe by back tracking the operation of life.

I had noticed this mechanism when studying phage, viruses, viriizorz, and simple organisms. I could see that it was there in the product and the complexity of a phage is so limited and yet it can generate complex reasonable forms and by that I mean the product is not just a random hit and miss jumble of possibilities. The mechanism can be seen in organisms ( parasitic and incomplete ) that have as few as 2,000 base pairs of RNA.

This is really interesting as this is the storm of life and now it is clear why the concept of damming the possibilities is ridiculous. How does life defeat all attempts to end it? What this implies is that all the mechanical medical methods in the world will never work continually. It is a bureaucratic game that is played with life and life has the best computers and algorithms. Until the holistic form is understood , attempts to moderate are fairly pointless.

I do think that it is possible to define a decision space with the proper understanding of the underlying forces. Nature is a beast and sometimes it may look like we control some aspect, but that is really delusional behavior, IMHO.

This is so bizarre, I can use my technique of game that moves in n-space through portals and the portals reflect the existential forms beyond the gates and in the arena of life it is so obvious what the life gates imply. N-space is definitely a strange place to wander, but it tells the whole story in parts. The more data that is there the more certain the relationships correlate to reality. In human space it tells a different story of desire, hunger and motive. I need more bots to wander n-space and they need to get smarter to know what I need to discover there.

This is the real game of life and soon it will be a widget that can be tested by others. I think I will call the widget 0xFace0fB0e :) or maybe [67 324 934 926] or IPV6 style [15.172.224.251.14]

I want to know where that strange ornate portal in the corner leads. This is definitely the proper form of analysis, it has extreme correlation in almost all dimensions. The answers themselves modify the form of the methods in recursion. This is far more entertaining than any game I have ever seen or played.

This actually scares me a little. When I studied retro virus forms the action mechanism scared me a bit in how well it interlaces itself with life forever. It seems to me that vaccines serve a good purpose in the short run of cultural time, but I see a scary cloud of consequence that remind me of the first time I saw a wolf spider. When you close a tunnel, a thousand new rivers form from rain of chaos that produces the pressure of life. It could be that by damming the tide of a natural sequence it may damn the originator. Certainly possible, but probable? IDK

The infinite variable word width computer is needed to decide this and that must come from physical recursion of the methods of life. A lot scarier than Alma Wade, and real.

I have a thought. Do you want the creator of the BSOD and virus ridden OS to start fiddling with life itself? Should a person who can't even make a computer operate properly, be involved in the decisions about the genetic future of humanity? I think not.

I don't think anybody has the skill level and tools to even consider "fixing" life. I have repaired many computer designs and that is my business and I would say that as many ways as there are to f2k up a computer design, there are infinitely more ways to f2k up all life by fiddling and playing Josef Mengele party games.

monodevelop for C#

This is based on C# code from Robert Alsing's blog. HERE. and it is "genmath.rar" that unpacks to the directory structure GenMath and contents. It contains about 30 source files and so it is time to see how long it takes to realize what C# is and how it is applied and what this specific application "solution" does.

If you want to use c# vcproj files that is needed. After invoking monodevelop I used the menu and just opened a "solution" which is named extension ".vcproj" and so a solution is another name for a project. I selected create makefiles and used simple. I then built the "solution"

and ran it to see what happened.

That is good, as it compiles and runs and thus all I have to do is figure out what the hell it is doing and what language is it doing it in.

I am sure what the "Xor" function does :). The language is not that different from a random intercept of java, C++, scheme, Lisp and C with a twist of lemon. I understand the language and how the program is structured and now all I need to know is what does it do? I need to grasp the nature of the algorithm and see if it is new to me, can be applied elsewhere, etc. That will wait till tomorrow as that is how my mind works. I put the data in and some time later it either pops out of the toaster or it gets stuck and it starts a fire.

A day later and my mind did not catch on fire. I have browsed the code and researched the history of C# and so it is C++++ with a potential hidden dependency on Ms for its free use. I think I will take the algorithm and convert it to C just so it is easier for me to test. This is very much like a universal constructor in its action and the factors which determine viability and fitness. The ability to measure fitness is the key it seems to me. The code is easy enough to understand and porting it to a single C file for testing should be easy. No code will be presented since this originates from somebody else's stuff. The thing that is interesting in this program is that it is a mix of object and method which is very much like life , where each element is method, object, and device.

My favorite languages are (1.)machine code, (2.)C, and (3.)Python at the moment. I will write my own implementation and then try it against some of the problems to see what happens.

This is very much like my meta code generator, as it uses various tools to measure fitness of the code. This is fitness to a mathematical construct and the primitives are combined to elaborate all potential out comes. I have extended my genetic algorithm to encompass some things which I believe are relevant to the methods of life. It seems to me that I can generate a living form using a chaotic attractor framework and this may be the real core mechanism of life as it has a high degree of similarity.

Consider a system where I modulate numerous aspects of an organism at different frequencies and use a selector in time to determine the final product. It is my opinion that the difference between a monkey and a man is that they exist in a different chaotic attractor space. I will make a sequence of images in the next post to demonstrate what I mean and show why I believe that the shape of the foot ( or any other feature ) may have something to do with whether it is Archimedes or an idiot. It also explains something that I notice in cultural evolution and it could be characterized, if the foundation principle is proved. Can I identify the chaotic attractor of the next species beyond human from this? The key to that is understanding the genotype to phenotype of the brain or perhaps something unknown and I am not ready for that.

It is another day and I have gone through the code and looked at the mechanism of its operation and tomorrow I will extend it to observe what happens if I use a universal constructor of infinite form as the elemental constructor as opposed to using the stick math, which is a close approximation of infinity when you get to 10 or 11 :) I have the idea and it is very similar to something I wrote in 1984 or so, but it is a bit different and hopefully I will gain some understanding by applying it.

Flutterby Effect

I have discovered a method path which creates [ real & models & images ] of butterflies and I am projecting a highly likely association with other biological forms with a simple algorithm. The method is about as complex as my opengl model design display. It is a pattern under life and by using my n-D software, I was able to identify the controlling elements and devise a software that emulated the complete genotype to phenotype expression. I have worked from the level of planarian before and there are several interacting concepts. One is the physics of space and the enzyme kinetics. Different controlling factors dominate in different stages. The differentiation of butterfly species wings is one that has a very simple attractor framework and is easily modified to generate any number of possible forms.

With just two controlling factors I can generate the form (Of the wings, not body (separate issue worm)). It should then be easy to retrofit the DNA which controls this expression. It was not completely clear to me before how these mechanisms could generate the form and it required a bit of AI induced perspective to understand.

The software does not associate real systems names with the models as yet and I need to add that as I go along. In this case it is a thing (DNA) that moderates another thing (RNA) that moderates another thing (POLYAA) that modifies many different things , including feedback (DNA, RNA, POLYAA). The labels are mine and the model is just generic and underlying relationships are purely relational from the form itself. I would assume that this same method could be applied analogously in many different places. It appears to me to be foundational and descriptive of form itself in the way it is expressed. At the least it is a model technique which allows me to create any number of complete biological models from very little information.

I am reasonably certain that below this in form is a temporal fixated chaotic attractor which defines the basic form and as such is not so much a mechanism as a vast rotating chaotic n-D storm that is fixed in a time to become the product organic structure.

ADDED: I should have guessed this considering some implementations of problem analysis. How do you create a complex organism from a set of elements? The answer is that you cycle through the factorial expansion of relationships and stop at a pointer in the expansion. I can factorially combine any number of variables and simply select with a single temporal value. It explains why certain attractors of form do not branch to seven eyes and tails and gills as the entire process is a form of factorial interaction using cyclic recursion. It is like a reverse Fourier construction of a set. You simply modulate every possible frequency from a starting point and if you use the same random number seed ( analogy ) the nth random number is a frog. The (n+1)th is probably a non-viable organism. It would make sense as the gestation period of an insect and a mammal would reflect the positional placement in a larger decision space. It would explain how a simple set of genetic elements could account for such a widely varied outcome. It is said that apes and humans vary little in their DNA and actually if you are looking at the process in this way it could have a virtually infinite form by changing one factor, which is the temporal pointer in a factorial set.

This consistent with a system which is evolutionary and self determinant. A single nucleotide polymorphism (SNP) in the prime selector could technically lead to a new species. It has been argued that an agent of omniscient origin would be required to account for the existence of life this complex and this seems to answer how it is possible to have such a high degree of complexity.

The nature of dimensional interaction is such that each new factor adds a new infinity to the outcomes. Just like tRNA and the fact that it is instantiated multiple times in the DNA, this particular method must be well entrenched and should be obvious to spot. I could guess that the series of long repeats serves as an entropic flywheel that winds down to select the form that will become. This seems to have a high degree of correlation with effect from my experience.

End of the dying kind

In this particular image it is obvious that there has been addition to the painting and this is not a forgery, it is just an example of how easy it is to identify characteristics when the information is presented in various dimensions. This is a Mona Lisa markup for somebody who was scamming a type of hidden simulacra or pareidolia or some such phony acheiropoieta.


It is always interesting to wander about the dimensions of information space and sometimes I glimpse a pattern in the information. I finally think that I get what open source is all about and why it is perceived as such a threat. The first complex life was said to be sponges. There wasn't much to them and they were and are not that interesting in what they do. If you examine life and the ability of the body to be an organism you will see that it is a conglomeration of cells that exist to cooperate and as a result being emerges. Other forms of lower life seek to preserve themselves by destroying that structure. Inherent in being is a cooperation of the cells of the body for a common purpose and the action of a cell to prolong its own existence outside the coherence is disease.

The concept of individual existential form is sketchy at best. For one thing the particles of the system extend to infinity in their interaction with the universe and their true form. Thus a form cannot be made of infinites which is not part of the universe as a whole. There is no singular isolation in any form which emerges, even though it may be visualized as separate and individual, that is a figment of the mind.

What I see is the explosion of the multi-celled being that emerges from open source. That may sound far fetched, but all the attractors are there and it follows from the pattern of the universe. It is not a body governed by a single cell. If I were to make an analogy, the parts of a system of cooperation would become immortal in their own structure in the same way that a body recurses itself in life. By acting in concert the product reaches a break over point and something emerges and it looks like a sponge, but it is the origin of the immortal something and it seems to me that the cell has no clue what is up or down with the body, and yet it is quite happy to be safe in the coherence and as time passes, new things emerge. The structure of the elements never change and it could be said that DNA is "more" immortal than a cell and that the electron and proton are even more immortal and pervasive than that. They have very little personality and DNA is much more interesting than atoms and human life is vastly more interesting. What then of the immortal forms that extend across the stars? Is the cell aware of the body? In this case it could be possible. Cells themselves have memory as does the immune system. The relative consciousness of different forms of systems could be debated forever I suppose. I would guess that all things know pain in some form.


This is why I think that many individuals or actually people who have deluded themselves to act as a individuals, see open source or more generally the organization of individuals in many forms as a serious threat to the survival of their existence. It is not an idle concern. The transform of life from a virus to a being is certainly incomprehensible, and the virus does not want this as a multi-cellular organism can resist a virus. So a multi-celled culture excludes the virus and it becomes nothingness and that is how it will progress, whether it is wanted, needed or even right in some sense or other. Nature is a complete sociopath and a Gamma Ray Burst kills and corrupts without even an inkling of pre-thought.

To me it seems as the viral kings of the Holy Roman Empire are still with us and until the sponge forms complete and is dominant, it will continue to erode and decompose the newest and most interesting vector of life itself.

The useful and optimum cell type in an organism is immortal in its way, preserved forever as the foundation of life. A cell of the bones is common to all vertebrate life and is certainly immortal in that aspect as it is inherent to the being that it creates. It is correct, IMHO . I think there are some very interesting things to come and what would be the nature of it? It seems I have caught a glimpse.

Glue some graphics together

I was looking for an interface that used openGL widgets and I happened on glui, which seems to be a project that hasn't had new releases recently, The image is a snap of an example and I am building a GL user interface for my WebGL widget and creating a code library to make it easier to pop in some standard templates for various interfacing needs. The image experiments have reached a new stage where I can look into a new dimension of image analysis. I will post an image of the new interface which is a 3D world walk through the characteristic feature dimensions and vectors of an image. It seems it could be intuitive, but that is to be seen when it is done later today. It is similar to manifold space of n-dimensional objects.

Genetic like population of program versions that exist in a tree that is part of the gui that creates a UI that creates a UI in infinite recursion. Kind of like an evolving population of programs that represent all the species of my programs that ever existed and some which are not very viable :). The UI allows the mixing of functions, objects and methods to generate the code template from parts and the meta programming interface is also a GUI which can be an object inside the product which is a method to make methods.

I am still tumbling toward a WebGL plasmoid which is extensible and allows a kind of OS in a widget or a virtual world of code, ideas, knowledge, and methods which can be accessed in this way. A 4 dimensional window on n-dimensional space that allows turning in any of the infinite dimensions. It seems that backtrack, path tracking, and home would be good elements to have as it can be very confusing to travel about in n-space. This is becoming very interesting as it is a merger of genetics and computing and many of the things which exist in nature can be applied. One that intriques me is the concept of START and STOP codons. Another is the immune system which in a very complex way acts as a real mind within the body. It could be said that there is an IQ there that is hidden. It could be said that some people have a smart immune system because they exercise the capabilities there. I recognized the structure of that system when studying graduate level molecular genetics. It is very much like a separate mind that thinks in shapes and paths and associations. It learns and extends its capabilities over time. It is a remarkable system and there is a recent article on slashdot about this.

The prototype DnaOS

It isn't new technology as nature will experiment with anything that can survive in some form or another. An example prototype is this bacteriophage at Wikipedia. The system includes all the necessary components to splice and duplicate. Another interesting link is here at Open Wet Ware.

I also found this and it is an interesting blog.

Nature does all these things, including cloning, cut and paste DNA, DNA to RNA, RNA to DNA, DNA randomizer, and even small "programs" that control the mind of the organism it infects. and many other things. It would seem that many of these things are cycling in a specific attractor and that their next leap could be to any number of associated spaces. A bacteriophage possesses all the "code" it needs to operate as an independent "operating system" and in this case it really is an operational system. It is hardware and software and data all in one physical package.

The real question is if there is an attractor which correspond to the core OS. If there is an attractor at some dimensional distance from a global minimum it can simply be pushed over the hump, so to speak, into the new operational space. What is involved is a virtually infinite dimensional problem that does have stable minimums in many dimensions. The game puzzle I created uses a series of dimensions and rotates through these dimension to depict a 3d or 4D projection of a set of dimensions. It hardly does justice to the complexity to show a 3 or even 4D representation of these logical objects. The paths through the dimensions and very interesting and I will make a tool which allows me to "turn" in any number of dimensions to view the landscape of the attractors. I will try to create a laTex document and WebGL widget that exemplifies the attractor space for biological and nuclear systems to include the interactions at the atomic level.

These attractors also exist in Nuclear and particle space. It could be said that the nucleus is the core living system. Life itself is built around the attractors which operate in that framework. Life is an extension attractor which has at its core a nuclear system. Though these systems are modeled in ISO network like layers and represented at the bond level, biological level and organism level, they are coherent from the level of the proton to the brain and existence itself in an infinite form. I am not trying to be metaphysical or mystical, I just see that all these systems interact in a quite complex way and to appreciate the operation of life, it is necessary to understand the underlying platform, which is itself very convolved, even in a single proton.

DNA Operating Sytem BIOS

In order to make a complete DNA operating system it is most efficient to use a structure that is an interpreted build language with primitives. By using the interpreter as its own compiler the process progresses logically and corresponds much better with the optimized capabilities of the machine. When asking for a list insert, canned code can be used as long as the user applies the function by name and it avoids the use of library structure which can be cumbersome.

The machine code in this case is a string of DNA which is 'compiled' by the biological system. An example would be a function 'f' with a variable 'x'. This would encode the initiator for the function 'f' as it translates from DNA, to mRNA to Amino Acids. The object or variable is a string, as all things in the system. The function itself is a string and it might be defined as "(define (SearchDNA x) ("GCATGTACTGA" x) ) in a scheme like syntax.

A "TRUE" is the product of the search which promotes a DNA sequence that encode A or B which either activates by induction the TRUE path or the FALSE path.

The compiler can be of several constructions I have seen in the lab. There are some nanomachines that use template DNA bonding on shape and this is feasible, but I know someone who does both cloning and nanomachines for a National lab and their approach is much cleaner and more natural as it uses nano to instantiate DNA that ultimately does the work.

The key element is a DNA sequence that accepts input from an external system to extend its own DNA. The rest is a matter of understanding the parallel aspects and the "hardware" on which it is implemented. The wide range of hardware that Linux is implemented on is nothing to what exists in the world. Each cell type is its own platform and as such each system has a uniques infinite response to changes in is "microcode". Having done initial development for the first PCs and having designed microprocessors from scratch, it is a similar issue. In this case however the designs have already been instantiated as Proofs of Concept. It is simply a matter of altering their BIOS to act in a way that is a bit more effective for survival and utility.

The methods are well beyond parallel in their complexity. Parallel methods do not isolate well in the universe. Many factors influence the overall process, such as number of active sites, competition for base pairs, availability of ATP, transient pairing of similar promoters, kinetics, and a vast array of other complicating factors.

A system is established to mimic the behavior and thus continuously interpolate to the best model. Digital logic can't reach the level of granularity that corresponds to a physical system and so it serves as a general estimate of what methods might be applied, without testing in a physical framework.

It is only this infinite soft&hard-ware that can understand its own complexity. It can be vastly parallel and functions in certain aspects to compute at the lowest possible incremental state of the universe, which would correspond in type to a virtually infinite word width computer.

Cloning an organism with new and altered DNA is common place in many junior highs now.

People once rode horses, and they produce no Hydrofluoric Acid as a by product of their manufacture.

The first task is to assign meaningful mnemonics for the language. I feel that if I can establish a language that has two personalities that would be best. For instance I could write and compile the program as "concat string1 string2 at L" or I could use an more elegant sentence as "Add the sequence called string1 to the left end of the sequence called string2". I can use a pre compiler to convert forward and back to a more understandable code template.

The simplest system might be comparable to a Yeast hybrid that uses something like this to instantiate an IF THEN or non-inverting or inverting gate. I have done this in the lab with GAL and I am sure the implications were lost on my instructor ( In fact I am sure of that. Few polymaths exist in such complex fields. Many scientists cannot program or design hardware.) I was very happy to see that I could implement an inverting and gate in the model organism and that it bred true to be a rather large NAND gate array, but then we must start at microns to get at Angstroms. I took some liberties with the experiment to prove that it was in fact a functioning computer and though the cycle time is limited, it expands in three dimensions without manufacturing cost and functions in parallel at the atomic level. Joking: The manufacturing costs are the killer though and this is the great expense, you need sugar and that is regulated by the FDA as a toxic chemical.

The use of TAQ and restriction enzymes serve as a model of the process, but are cumbersome. The BPU ( Biological Processing Unit ) must have within its instruction set the tools to splice, insert, and remove. Many of the concepts of digital logic apply in some form or another. It is possible to have deadly embrace as easily in a DNA system as it is in a code Lock semaphore. In fact, deadly embrace is a necessary aspect of the effective living BPU.

So the primitives are:

  1. cut DNA @
  2. couple DNA all
  3. create DNA string
  4. delete DNA string
  5. insert DNA string @
  6. transcribe DNA @

It would seem that a very limited set of primitives would compose the OS core as the objects are themselves methods and functions. Every object in a cell system is also a method. The composite function is determined by the order of execution. The programmed cell would differ from a living cell in the fact that it would have the ability to mutate itself in a continual fashion. It might seem like a dangerous process, but life is not an easy thing to implement in dominance. The players in this game have been around for billions of years and they know tricks that we are likely never going to understand. I can see patterns in things which tell me that many persistent organisms will operate in ways that seem illogical in order to place themselves in a survivable niche in the grand billion year scheme of things.

The Frankenstein principle of pulling a brain from one organism and implanting it then shocking it to life is so naive. I am sure that throughout history people have said they are moments from total understanding and that is the arrogance of life speaking. I do remember in the 1960's when it was assumed that all disease would be cured by miracle drugs like penicillin.

Life is not fragile, it has survived ice ages, super volcanoes, asteroids, earthquakes, and even humanity.

Natural dangerous organisms have a place in life. The overall result of the process is an interaction that compounds infinity on a 1040 framework over 4 billion years. It is fantastically intricate and in its detail almost impossible to believe. A single celled protozoa is vastly more complex than the most advanced super computer.

Having studied medicine, pharmacology, microbiology and genetics I have been exposed to many facts. The common impression of what is taking place is way off the mark and I would hesitate to discuss some of what I know, because it would probably disturb many people. What is going on in biology is nothing like what people imagine and the very nature of life is different than many suspect. My opinion is that philosophy must come from an understanding of the universe.

I assume most people have an idealized view of their existence that is almost cartoonish in its simplicity. Complex multi-cellular life functions more like a complex universe than a being. Many people expound on philosophy and existentialism, but I would guess from my perspective that they are reasoning from limited information and inappropriately extrapolating based on principles which do not exist.

Meta-programming proteins

My interest today is meta programming as it relates to proteins. In bioinformatics of proteins the structure and thus its function is the primary concern. In a pathway that is a true universal constructor I shall calculate the structure and function of a simple life sequence loop and analyze the operation of the system in various environments. I have some tools that others lack, but they also apply in many other areas. This my interest today and I would like to devise a coherent protein meta programming that is parallel to my C language program synthesis and this way the code in generated in constructive form as well as descriptive visual form.

Mathematical system constructors like matrices are interesting, but they produce no effect in the universe ( Well, maybe the one at the link is an exception ). Constructors developed from a protein design have physical form and function to moderate the universe. I think it is a difference between starting at the counting numbers and trying to reach infinity or starting at infinity and excluding the parts that have no great significance.

The puzzle ( that is the universe ) is becoming coherent and all the pieces are falling into their places, but there still remain some issues of relationships which have no association. I guess they would be loose ends, and I need to find a place and method to connect loose ends, or at least determine a list of possible places they can connect to the matrix and then I can devise a test to see if they produce a coherent result.

I may look into making an add-on to Firefox for visualization of n-Dimensional space, just to play with it and possibly get some ideas. This is certainly the ultimate technology and an atomic level universal constructor is just what I need to teleput.(sic) It bothers me that I can't get a complete solution, but the larger problem is that when I solve something, I have to find something else to solve. I have a fairly good idea of the structure of the UC matrix and probably need to do a simple test and see what happens at different scales of action to identify things I have neglected to consider.

A new law has been passed and no individual is allowed to create copies of DNA. This means that you must inform every cell of your body of this injunction and failure to enforce the ban is considered prima facie evidence that you intend to violate the law. I personally think it is very intrusive and may violate my constitutional rights to breathe.

You can wake up now

The world has changed and whether the waves of technology have splashed against the ship is of no consequence to the result. The storm has brewed and no power that exists can stop the storm. That is the nature of constructive emergent events. We don't know how they become because they are too complex in their interaction and we have no way to stop them once started. It is much like seeing a hurricane of change and telling everybody it is making landfall soon. Who would listen? I guess I don't care, I didn't create it, I don't know how it operates and I certainly can't stop it. I can only ride the wild surf and hope there aren't too many rocks if I wipe out.

Another odd thing I discovered in my rather unorthodox investigative techniques is that water has some characteristics of life. I don't mean life grows in water, I mean that water has some emergent behavior which is very life like. It is almost as if life forms and dissolves within it in a matter of instants as it moves. There is very good reason that life , DNA and water are kin.
